I've heard of people getting into Northwestern with low SAT scores, but I haven't heard of anyone getting in with average/low GPA. I'm confident about everything except my GPA. When I transferred my junior year and took all AP classes, I ended up getting C's. I was ranked top 3% at my old school, but my new school doesn't rank. Do you think C's in AP courses will kill my chances at NU? I wanted to apply ED by the way.

While I wouldn't go so far as to say your chances are completely "killed," they certainly are substantially lower than had you remained in the top 3%. Generally, B's may be acceptable depending on how competetive your class is, but C's are frowned upon by the most selective universities. However, if you have a great hook you could still have a decent shot.
