I'm a junior right now and I attend one of the top STEM schools in the United States (Troy high). I have a relatively good GPA (4.0 unweighted, 4.7 weighted), but my SAT score definitely does not match my GPA (not grade inflation). I got a 1990 on the SAT, so should I take the ACT instead or retake the SAT again?

Probably just both. If you are a strong STEM student, the ACT (should) show that. But I would recommend taking both, so that no school is left wondering if one score is a fluke.
