Low UG GPA, High major GPA, upwards trend?

Okay so here is the deal. I have some...odd stats you could say?

A have a 3.3 undergrad GPA
A major GPA (Biology) of 4.0 [honors also]
I did badly my first 2 years, freshmen and sophomore...then got almost straight As for the next 60 credits. It just took me a while to find my stride I guess you could say.
I have only about 1.5 years of research under my belt. It's in the lab I want to do my research in with a PI doing that research. I have 1 thesis paper and 2 conferences under my belt too.

I'm taking a little time off to do some research...not much a semester or so, applying next year for the next cycle.

My question is will having that low 3.3 GPA hurt me extremely? I know a lot of programs I'm looking into say "list your major gpa" and "list your last 2 years classes and gpa", in which i did very well in...will this prevent me from getting into a grad school? I know it's always a coin toss when it comes to who gets in and who won't but do you think I have no chance?

Any advice or thoughts would be awesome to help calm (or activate) my fears! To help this i'm applying to a lot of schools (15+)

I think you are in good shape. They general care about the technical GPA and you have a great one obviously. Just keep doing what you are and I think you will be in good shape.
