I was wondering, does going to a religiously affiliated school and studying philosophy, mean that the content of the program will be biased based on the religion? if so, to a great extent?

You mean, if you are attending Bob Jones University, does studying philosophy at that institution mean your studies will be biblically based. Well of course. However, if you are attending Haverford College, founded by the Quakers, studying philosophy there would not be based on their tenets or beliefs.
Having said this though, I think it would be best to preview the course curriculum at the institutions you intend to apply and see if the offerings are in your interests.
Many philosophy departments vary considerably in how they approach this major. The larger the department, generally, the better the course offerings to satisfy a number of approaches to this subject.
If religious affiliation is important to you, then by all means attend a school where its instructions will be sanctioned by their sanitizers.
