Applying to the Same PhD Program More than Once

If I apply to a PhD program with just a B.S., but get rejected and complete an M.S. Program, is a second application to the same program recommended / encouraged?

EDIT: In other words, if one has an average academic record, should one wait and apply to M.S. Programs instead of just jumping into PhD programs?

Yes, if you improve your application and credentials, you can apply again. Most programs know and respect this. But be sure to apply for a range of schools, not just one. Graduate admissions is too competitive to get your heart set on just one program.
