I applied to SCS in Carnegie Mellon. Engineering was my second choice. I wanted to know if they reject you for the primary major , can you still get accepted for the alternate major?

Yes, you can be accepted by your second or third choice college within CMU, even if you are rejected by your primary choice.
Yes. Although you can only enroll in one school if you have been admitted to more than one of your choices. Unless of course you are a BXA student, in which you are enrolled in a special program that crosses two schools, like Fine Arts and Dietrich for example.
