CMU never received my FAFSA.

They told me to send them a printed copy to work with and resubmit the FAFSA, via fax. Should I type a message to them explaining the situation on a separate page?

And as a side question, since I have to send more than one page, would all pages get sent in bulks, or would someone else's papers get caught in the middle of my pack?

I would definitely type a message on a different page.

Most fax machines print one fax and then the next. To be on the safe side you might put something on each page identifying it as yours, your name for example.

I send lots of faxes and use a cover sheet that indicates how many total pages are in the fax.

you should also check to make sure you submitted it correctly in the first place - there was another kid here last week who discovered he did the 07-08 one instead of the 08-09...

Would it be just an annoyance if I called them to confirm that they've received the fax?

Go ahead and call. You will feel better knowing.
