Anyone know what kind of weight is placed on application acceptance when a CP coach “flags” an application as a prospective student athlete?

Some weight - though the prospective student athlete must meet the admission standards of Cal Poly for the intended major. If the prospective student athlete has weak grades and test scores to other applicants in that major then these may not be overlooked in the admissions process.

bio med engineering 3.7 GPA and ACT = 28

Did the coach request a copy of the transcripts and test scores for a “preread” before the actual application was submitted? If so, and the PSA was encouraged to get their application in then this may be a good sign. I think this is a fair question to ask of the coach what a flagged application means relative to the admissions dept and see what s/he says. Coaches aren’t going to support a prospective athlete who cannot cut it academically at CP in their intended major.
