I got a 2 and 3 on my AP Courses for junior year and I would rather not let colleges know that I got such low scores. I know AP scores don't have an effect on admissions but I feel they may hold it against me unconsciously. So when filling common app would I be able to put my AP Course down but without putting my scores next to it?

You don’t need to report your AP scores at all if you don’t want. And there is no spot to put your classes from freshman-junior year, only a spot for your senior year schedule. They will be able to look at your schedule from all years from the transcript that your counselor will send.

So can I list the AP Courses where it is asking for scores and put the course but not the scores? Also putting my senior year AP courses without scores?

No you shouldn’t put your past AP tests without scores since they will know that you are hiding a score. On the common app, there a place to put past AP scores (where you can choose which to list) and a separate area to put your senior year schedule (no need for scores since you haven’t taken then yet). The college will get your transcript from your counselor and see what AP and non-AP classes you took freshman-junior years with grades.

So Agent, If they see the transcript of 5 AP classes from 9-11 grade won’t it look bad to only write down 4 AP grades on the common app?
