I’ve recently designed a website for a local non-profit organization. Does this count as a separate activity on the Common App, or is should I just put it under my “Volunteer Experience” activity?

I’d put it separately, but like ^ said, it’s up to you. Putting it separately will give it more attention and focus if that’s what you’re going for.
