How are special circumstances taken into account?

During my sophomore and junior year, I suffered from clinical depression with resulted in a short hospitalization. Although I'm not making excuses (I still passed all of my classes), I will say that my grades could have been significantly higher if I hadn't have gone through this.

Do large colleges like USC, UT, and NYU take these sort of special circumstances into consideration?

Also, if it means anything, my GPA is currently a 3.22 but I have excellent EC's, volunteer work, church involvement, and I have already received glowing letters of recommendation. I also got a 29 on my ACT.
