I am planning on becoming a physics major, however, will Wellesley look at my application more critically if I suggest that I want to study a difficult discipline?

Doubtful. They will probably go: "ooh Physics, we don't get a lot of those".

Not everybody can major in English, psychology or political science. ;)

Why would that make them look at you more critically? I think they'd be impressed that you wanted to be a physics major (especially because you're a woman and physics is unfortunately a male-dominated field, and Wellesley seems to like women in male-dominated fields).
I'd definitely put physics if that's what you're interested in!

A popular major amongst us first years is "unknown".

The admissions officers realize that a lot of students still have not decided what they're going to do with the rest of their lives, and nor do they expect us to know. Therefore putting down a major for your interest just shows that you have some sort of sense of direction, which will definitely not hurt. However, for all you know you might end up majoring in Art History.
