I'm a recent college graduate applying to FSU and UF for grad school. I have a 3.1 GPA which concerns me a lot. The reason why my GPA is low is because I took stupid classes which are 2000 lvl and brought down my overall. Thankfully, I'm close to my professors and they have written great letters of recommendation to the. School department. I have not taken my GRE yet, but ill be taking it soon. My question is, if they take my overall GPA or just my major? Do my letters of recommendation actually help? The department I'm applying is not popular field, so does that give me an advantage?

P.S.
The department I'm applying to is Urban and Regional Planning

The only people who can answer these questions with the level of specificity that you want, are the people on the admissions committees in the departments that you are applying to. However, your current professors can give you a general sense of your chances if they have sent a lot of students from your department to those universities.

Generally speaking, your GPA in your major and/or coursework related to the graduate program is more important than your overall GPA. If those grades are solid, you don’t have quite as much to worry about.
