So I am a student with a great GPA, SAT Score, and Subject Test Scores.

My problem is that instead of taking Physics Honors my Junior Year, I took Zoology instead to emphasize my interest in Biology (luckily it really helped with Bio E, on the bright side!).

Because MIT is basically a "math/physics/science school", I decided it was necessary to take an online AP Physics Course and wrote this on MIT's application.

Will this lack of Physics in high school hurt my chances of being accepted to MIT?

MIT recommends at least a year of physics in high school. Not taking physics could hurt your chances if it implied that you are a) not academically prepared for MIT, not having taken physics; or b) not passionate about science, not having taken physics. If you successfully study physics on your own, it would be a good move to take the AP exam in the spring, to give MIT something more tangible that it can compare to other students.
