I've read the page detailing the courses that are recommended to high school students who want to be competitive in the admissions process. I've met every one of them (4 years of math, english, foreign language, and a rigorous class load) except for the science category. My school did not let me take physics for my senior year and physics/4 years of a science are recommended. Realistically, how will this effect my chances?

If it’s not offered, then your admissions officer knows that already. If there was a scheduling issue, then your guidance counselor can write a brief explanation for the Common App. Neither of those is a problem.

Hi, i got in and i only took two years of science. Harvard does not have any set requirements, so neither i nor my college counselor wrote a brief explanation.
