Is it okay to still send them?
One of my colleges seemed to encourage it, and that they couldn't hurt.

Is that typical of most schools, or do most just not want the scores at all? I don't want to send them if they're going to negatively impact my app...

If you did well on them, why not (unless, of course, you’re applying to a ton of colleges, in which case I wouldn’t bother if it wasn’t necessary)? Look at how competitive schools are. If you think there’s a chance your SAT II scores could help among a lot of similarly qualified applicants, definitely send them. They could be the thing that makes your application stand out. If your scores aren’t that outstanding for a school, and the school doesn’t require them, however, I wouldn’t bother.

I scored well (790 literature /770 us history /750 math ii) but I’m applying to schools like Notre Dame, Middlebury, where a lot of people have high scores already

Absolutely send those scores. If they don’t use they don’t use 'em. But you will still win psychological points with the admissions reader as in, ‘wow, nice scores…’
