I took three SATII tests, and while I am satisfied with two of them, the third is significantly lower than the others. This third test is not in a subject that I plan to pursue in college, but I took it in case a college required three for admission.

If I apply to a college that only requires two SATIIs, will my third test be essentially ignored? I plan on self-reporting my two good SATIIs on the common app, and will thus meet the requirement, but when I have the College Board send my entire score report to the college, will they see my awful third SATII? And if they do, will it be a factor in my admission?

If you are writing it on the commonAPP do you even have to send it? If you do, I don't think it will be a big deal. I would guess that its like superscoring your SATs, they just take the highest and ignore the rest.

Yeah, I'm not sure if you have to send the official score report before or after you are accepted...

If before though, I'm hoping that my low SATII will be ignored.

You must send your SAT score report from collegeboard as part of your application. Also, you should probably report all of your scores on the common app. If a college only requires 2 subject tests, I think they'll only consider your best 2.
Note that the self-reporting on the common app is not official. Schools must receive the official report from collegeboard.

Schools will receive your official score report from the CB. Don't sweat it. Unless you are going to be a math major and failed the SAT II math or something (which reading your post, you are not), it shouldn't disadvantage you at all.
