It's just like filling out one application and sending it to all the colleges you want to? If so, then why doesn't everyone use that since it seems so much easier? Also, what about colleges that have specific questions on their apps?

The Common App is not universal. Only 346 colleges use it currently.

You fill out one application and send it to all the colleges that use the Common App. However, some schools have their own supplements, which you will have to fill out separately on the Common App website.

The Common App people will not allow some colleges to use it. I don’t know why other colleges do not use it.

So should I just get the applications from the schools I want to apply for instead of messing with the Common App? By the way, when do the applications actually come out and how do I get them?

It depends on the colleges. Some colleges only use the Common App. Other than that, it’s up to you. And you can make a Common App account and check it out without actually applying that way, before you choose whether to use it.
Applications are released some time in the summer. If you do use Common App, they’ll be right there for you. If you don’t, you can find the apps on the schools’ websites.
