D was told by an advisor to wait to submit the AMCAS until after spring quarter grades are final which will be late June.

Does this place those on the quarter system at a disadvantage? Why wait? Can't the application be updated?

According to AMCAS’s FAQs:

Can I make a change to my application once it’s been submitted?

After the initial submission of your application, you may only make changes to the following information:

Required and Alternate IDs.
Name, including Full Legal Name, Preferred Name, and Alternate Names.
Contact Information, including Permanent and Preferred Mailing Addresses.
Alternate Contact Information.
Date of Birth and Sex.
Letters of Evaluation (only additions of up to 10 letters and notifying AMCAS of a letter no longer being sent).
Next MCAT testing date.
Add Medical Schools and change existing Program type (deadlines and restrictions apply).
Release application information to your pre-health advisor.

You must re-certify and resubmit your application after making a change. This will not cause any processing delays and you will not be charged.

Other Changes: To address changes to your Course Work made by AMCAS during the Verification process, you must submit a change request to AMCAS using the Academic Change Request option on the vertical menu located on the right side of your application screen. This option becomes available only after your application has completed the Verification process. Allow at least five business days for AMCAS to review and/or process the academic change request.

From this it appears she would not be able to update her coursework or any changes to her GPA.

late june is fine anyway

Back in 2005, we were advised that earlier is better, but that the MAJOR break point was July 4. So long as you could beat that, you were probably okay.
