I am a current college freshman and applied for the first time to transfer to my top choice school (Brown). I found out that I got rejected today and was considering applying again next year.
Does the extra year make enough of a difference to get accepted next year or will admissions officers stick to the same reason they rejected me this year?

Although I’m not entirely sure, I think I was rejected this time around because of my high school grades. I had depression sophomore and junior year and got 2 Cs but went on an upward trend from then on and got a 99 average by the end of senior year.
Depression is very common. I think that it is particularly common among the very smart (which you must be if you had a 99 average senior year and straight A’s for the first year of university). It sounds like you are doing very well now. What university are you at?
I would expect that after two years of university they wouldn’t care about high school grades at all. Certainly after four years of university if you go on to graduate school then they won’t even ask about high school (neither grades nor anything else).
If you keep up the straight A’s, then you will be increasing your opportunities going forward, and it probably will be worth trying again in a year.
I was applied math for undergrad, and got a one-year master’s in Operations Research. If you like applied math and continue to do well it is something worth considering.
