It will depend upon how you do the rest of the year, your CSU GPA, Eligibility index and if you can repeat those two classes and get passing grades. Engineering is impacted at CPP, so there are more applicants than spots meaning you need to be as competitive as possible.
SJSU’s ChemE threshold for SAT was 4200 last year so you would need a 3.6 or higher GPA to get an EI of 4200 if you get a 1300 on your SAT. The higher the SAT score the better to compensate for your GPA.
Cal Poly Pomona had a 42% acceptance rate of Chem E, it is impacted and competitive. Until you get your final CSU GPA and a valid SAT score, there is no way to tell what your chances will be.
Right now I get a CSU GPA of 3.16 (which includes the D and F not yet repeated). Unless you retake Env Sci and AP Bio this summer, these grades will be included in your CSU application for next fall.

Should I also write a good personal statement saying why i got those bad grades and get good grades this year?
CSU’s do not accept Personal statements. Admission is based on CSU GPA and test scores.
For the UC’s, you could explain the reason for low grades in one of your personal insight essays.

It will depend upon what you get on your SAT and your what your CSU GPA ends up to be. Also what you end up doing about the D and F. Work hard and keep up those grades. Make sure you do some test Prep and aim for a high SAT score.
Do they offer AP Biology at community colleges over the summer?
AP classes are only offered in HIgh Schools. You might want to contact Cal Poly Pomona or another CSU to see if a community college Biology course will replace your F in AP Biology.
This is from the UC website: D and F grades are not acceptable and must be cleared by repeating a class, completing advanced work in the same subject area of sequential knowledge (math or language other than English) or attaining certain minimum scores on SAT, AP or IB examinations .
If you do pass the AP Biology exam, this only fulfills the Lab Science requirement but does not remove the F from the GPA calculation.

All I know is that to not include the D and F grades in your UC GPA calculation, you need to retake the exact same class. AP classes are considered College level classes so hopefully a Community College Biology class would be considered a replacement class for AP Biology.
