You can apply Regular Decision to all of them at the same time. For early deadlines, you need to read the rules on each of their websites. (No, you cannot apply to Harvard early along with the other two. But you can probably apply to both MIT and Duke early)
Remember that ED is binding. If admitted ED to Duke, you must attend Duke regardless of your other acceptances.

The original post is in the Questbridge forum, as are other threads by the OP. So I’m assuming the question is in relation to QB, which Harvard does not participate in. If you’re a QB finalist, you can’t apply REA to Harvard, although you can keep Duke and MIT as part of your rankings. If you are not a finalist, normal rules apply. Meaning, you can apply ED Duke and EA MIT or ED Duke or EA MIT or REA Harvard.
