I had my teachers and my counselor fill out paper rec forms, but I'm leaning towards choosing to apply online because I think it's a more secure way to apply... however, for the box question (where you put something interesting), I wanted to send that through regular mail. Is that possible? Or will everything be lost and in a mess since I have some parts of it completed offline and some parts online?

all the recs are supposed to be paper, even if you apply online.
also, you can apply online (write all your biographical info, test scores, ECs, etc) but send in the box by mail. [this question came up at an info session i went to a few months ago and the adcom said that was fine with them, especially because lots of people have fold-outs, pop-ups and whatnot for their boxes that a jpeg just doesn't do justice to]

POP-UPS? Wow, overachievers. =p
Now my jpeg looks a bit inadequate.

So do we just leave the box question blank when we apply online, or should we write something like, "Will be sent through mail." =/
