If you’re applying to Stanford and Cornell, why not apply to Harvard, Yale, Princeton, or a different Ivy League school that’s more selective than Cornell? Might as well, seeing as you’ve got nothing to lose.

Duke University (match)
Northwestern University (match)
Rice University (safety)
Harvey Mudd College (match)
University of Southern California (match)
Cornell University (easy match)
Stanford University (reach but not to far because what jumps out at me is you have a clear focus/passion…math/science)

if you present your app the way you did your stats, clear and concise, I think you got a good shot all of them. my advice write your essays clearly and concise as well. Less is More!

It was Nuclear Physics research (concerning measurement instruments and technique), however I am applying for Biomedical Engineering.

Considering that I need aid (FA and merit), do you guys recommend removing one of my schools, such as Rice, and replacing it with a reach, such as Columbia?

Duke: Match-Reach
Northwestern University: Safety-Match
Rice University: Match
Harvey Mudd College: Match-Reach
University of Southern California: Safety-Match
Cornell University: Match-Reach
Stanford University: Reasonable Reach (but you have the stats to compete)

Right now, you’re in excellent shape for everywhere but Stanford.

Definitely, try your hand at: MIT and UPenn (I think you’ll really like both based on your list)

Also look into:
Vanderbilt (one of the best financial aid policies in the country)

I’d say you have a really really good shot at all of these (except maybe Stanford…that’s a reach for anyone). Your academic record is beyond amazing, your ECs aren’t quite as strong…but hey go for it man 8)
