At first, I didn't realize that my 2 recommendation letters should be from 2 subject areas, so I asked my math teacher and my computer science teacher to write my letters. Later, for MIT, which requires a humanities recommendation letter, I asked my history/economics/philosophy teacher to write a humanities recommendation letter.
Should I replace one of my math/science teachers with my humanities teacher?

Unless your school uses Naviance, you can choose to assign different recommenders school by school. Some may allow 3 teacher recs, some like MIT want different subject areas, and others don’t specify. Go through your dashboard and decide what to do for each individual school. Generally, schools that require 2 recs like to get them from two areas, but for schools where that isn’t suggested by the school, you are probably better off choosing your best 2 even if from the same area.

Are math and computer science usually consider the same subject area? In my school they both count as math, but IB counts computer science as a science.

For purposes of teacher recs, yes math and cs are in the same realm. Many schools will be happy to admit an applicant who appears lopsided toward the math/science side. Not all schools require or even suggest recs must be from separate areas. That’s why you have to consider your best approach at each school.
