For SAT Subject Tests, does Harvard look at/care about the percentiles for those tests? Or do they just look at the scores themselves?

Percentiles DO NOT matter. Harvard, and all the ivies, just use your top two SAT Subject Test scores to calculate your Academic Index. Although, with Harvard and Yale no longer requiring SAT Subject Tests, Admissions may not even be using SAT Subject tests anymore to calculate the AI: http://www.collegeconfidential.com/academic_index/
