Let's say you learned a programming language by yourself. Can you still put it on your resume? Or do employers want to see it under work experience when they require the skill?

Edit: I guess the title is misleading. I'm talking about skills you learned by yourself, not the ability to self-study.

You can definitely list them. I personally have a subsection titled “Computer Skills” where I list my experience with programming languages, databases, accounting systems, etc. You could list it in a similar way.

I have a “general skills” section of my resume where I list language skills, select coursework, computer skills, etc… you can definitely include it.
