I don't know my class rank for sure, but I'm nearly positive I dropped to 3/250 last year from 1/250 because of my struggle with depression and excessive absences* (*which caused me to get lower grades in class participation). I know for a fact that I will graduate 1st or 2nd though because I have basically recovered and I take the most AP courses of anyone in my grade and I currently have A's in all of them, and I understand the material quite well. The problem is, it probably won't show until after midterms which are the second week in January. Will these colleges look unfavorably on me that I'm not in the top 2 when I apply or will they see my improvement after the second term? (or is it too late to submit grade updates then) HELP!!

Your counselor will send in your 7th semester grades and class rank, which they will see before they make a decision. Also, chill out, top 1% is a good rank.

phew. that’s a relief

You are fine. Relax. Apply and see what happens.

An FYI- Make sure you have some good match schools too as the Ivy’s are inundated with applications from that top 1%. You will have tough competition. Many factors other than GPA, AP’s and SAT/ACT scores are involved. My own son was valedictorian (1/399 with 13 AP’s, 34 ACT’s and great everything else and was waitlisted at the two Ivy’s he picked. Lots of schools out there for everyone so just make sure you find ones you like and apply to them too. Many great merit aid to for schools you are in the top 25% of their stats so if cost is a factor, do the research.)

Good luck to you.

Your rank is fantastic either way.
