Does my counsellor add them to the commonapp on his portion of it or should he email/fax/mail them to universities. I just want them to be able to consider my grades. How is it usually done?
The Common App site has an extremely good and helpful knowledgebase. There I found: “Your counselor should attach transcripts if completing online school forms. Otherwise, the transcripts should be sent directly to the schools to which you are applying. Contact the admissions office(s) for the exact address or procedure. You may also want to contact the institution that you attended to see how they recommend sending official transcripts.” So if the counselor is submitting the rest of his portion online, then the transcript gets submitted online as well.
