can i include that I'm the leader of my disciple group in the commonapp? how do I include it sensitively? Since the ECs should be listed "in order of their interest to me", do I risk looking unreligious or hypocritical if I DON'T put my church activity first on the list? Religion is important in my life, but this is a college app and I think my school activities should come first. it's also not my most significant or time consuming activity.

Or should I even include my church stuff at all?

Of course you can list it, and you should list it. You want colleges to accept YOU, not some sanitized, fake version of you. School activities don't need to come first; put your EC's in order of their importance to you.

If your faith is important to you, and being involved in your faith and church is important to you, do you really want to go to a school that would hold it against you? How comfortable do you think you'd be there for four years? Remember (assuming you'll live on campus), you're not just choosing where you'll go to school; you're choosing where you'll live. Will you be happy for four years hiding your religion, or not participating in it actively? If so, go ahead and "recreate" yourself without your church. If not, be who you are and tell the colleges so.

My son helps "tear down" once a month at our church (we meet at a school so he helps put away the AV equipment). He has done this for four years. He did not hesitate to put it on his app.
