I submitted FAFSA (preliminary estimates) before the deadline for the first three universities.

I submitted the actual info for FAFSA yesterday for the first three + the last six universities.

There is so much involved in the application process (recommendation letters, transcripts from HS and college, essays, etc) that I completely disregarded the Financial Aid part of the process. I did not know that the deadlines for financial aid were actually before the actual application deadline (which is the case for the last six schools).

They talk about priority deadlines as well, does that mean that I can still apply for Aid? What are the implications of submitting a late application?

Any suggestions on what I can do?

What if I get accepted to a school and I cannot afford it? Can you negotiate anything?

You have to submit the CSS on the College Board as well, for many but not all schools. Depending on your schools' policies, it may or may not be too late. Check with them.

franglish is correct, at the schools that require the css/profile, that is just as important as the FAFSA to complete.
Given the fact that most schools do not offer as good finaid for transfer students as first years (Northeastern says on its web site that most scholarships are only for incoming freshman), it would be in your best interests to get them done in time.
Check your deadlines and get your forms in asap.

Well get the rest of the forms in, hopefully you will get in to one of the schools where you submitted the forms on time to get maximum chance for finaid.

You may want to call any of the Profile/CSS schools that you are late at and ask if it is worth it to still send it (because there is a cost involved for sending the CSS)
