I am essentially done with my Common App, and I want to look over it a little more tomorrow and then send it off before the November 1 deadline for Princeton SCEA. I have all my teacher recommendations, scores sent, etc. However, my counselor has been busy and hasn’t sent her recommendation, school report, transcripts, etc. Since I’m submitting my Common App tomorrow, and I don’t have school Monday or Tuesday, she may not send these parts out until Wednesday the 4th or perhaps even a bit later, but definitely by the end of next week. Will they arrive in time? Will this hurt my application?

Shouldn’t be an issue. Your file will simply be incomplete until the other documents arrive. Princeton can reassure on this point, but frankly if they threw out every application where a document arrived late, their selectivity ration would drop like a rock. In truth, many admissions offices will spend the first weeks after the deadline getting documents matched to applicant files. Lots of mail comes in that last day and it takes a while to get it sorted. Meanwhile, the admissions staff can’t read every file on day 1 after the due date.
As long as you got your application in on time, you should be fine.
