When you apply to UPenn do you apply to a specific school within it or just the college itself? So for example, if you get accepted to UPenn, does that mean you can now enter Wharton or is there an additional admissions process?

When applying to Penn, you apply to the specific school. If you are rejected from the school, you are rejected from Penn. No having second choices (as in apply to Wharton, get rejected, then apply to CAS). If you apply for a joint degree program (like M+T, Huntsman, etc) you apply to the program, and if you are rejected from the program, you have one school as a back up. You can always apply for a dual degree or try to transfer to Wharton once you are in Penn, but I would not recommend trying this.
