Say one has a bunch of APs that would give him something like 3 semesters at Berkeley or UCLA but decides to go to community college and do the junior-level transfer thing. Are the APs counted? How are they counted?

yes. So say you have 50 AP units, you can apply to transfer during your first quarter of college.

ok, so I just went to submit my application and I got this

You have indicated that you are applying as a Junior -level transfer applicant. The number of units you've reported (44.7 semester units/ 67 quarter units) does not meet the minimum required for the level you selected. The minimum number of units required for your level is 60 semester units/ 90 quarter units.
Check box to confirm that this is what you intended to submit.

I will have 92 units after this fall quarter, so will be a junior. Do I check the box?
