Semester away messed me up-- advice please!

I was told by my school's college counselor that I could reasonably, although not necessarily successfully, apply to any college I wished. She did stress that I'd have to finish strong this year (I'm a junior). I spent my first semester away at a school-sanctioned program -- a Mountain School sort of program, which I shall not identify. When I came back to my school for my second semester, I was completely unprepared and have been tanking in Physics, Precalc and French. My school's standards and pace turned out to be way more rigorous.

My question. What do I do? My current school is not letting me make up the work, and my GPA sucks this term. Do you think that admissions people will accept my explanation for the sudden dip in grades? I am really upset because I've worked my butt off for 3 years and now I'm in this mess.

Any help would be much appreciated.

I really could use some help. Has anyone else had this experience? Thanks

Can you work out an arrangement to take an Incomplete for your courses and finish the material during the summer?

Also, if you haven't already, you should contact the semester-away program you attended and let them know about the problems you're having - so that future students don't end up in your situation.
