I’m applying to 2 state universities. I’m a linguistics major. Currently i’m a taking my second year of Japanese at a community college required for my major prior transferring. I am thinking about minoring in Japanese. However, at Long Beach state university They don’t offer minor in “Japanese”, but offer a minor program in " Japanese language and Culture" which I’m interested inhttp://www.cla.csulb.edu/departments/aaas/certificate-minor/.
Fullerton State university has a minor in “Japanese” However, Long Beach state university has a better " linguistics" program. I don’t plan on “majoring” in Japanese because it would take me too long, but I plan in " minoring" in Japanese if go to CSU Fullerton. This is my 5th in year community college and hopefully transferring in Spring 2016. Is it best that I leave my major as BA in Linguistics with no emphasis and alternative major. Or can I put “Japanese” for either or both sections?

I am virtually certain you are too late to apply for Spring 16.
Leave your major a broad as you can - if both schools offer Linguistics, then choose that. You can figure out the specific degree/concentration when you get there.
You can ignore the alternate major box. Only CalPoly Pomona considers it.
