Will leaving my current HS affect my chances?

I'm very interested in a program very similar to work-study. It'd require me leaving my high school, and moving 1300 miles away by myself if I'm accepted...which I'm okay with. I'm currently about to enter my junior year, and I'm going to be at my HS at least for the fall semester, probably leaving in spring. I'm pretty upset that I'd be leaving my #10 spot for someone else to have, but I'm really excited about this chance...I'd be working with a lot of important people, and it's a once in a lifetime opportunity. If I leave and come back to traditional schooling, say after a year, will this hurt me in college admissions? As will giving up most of my extra-currics? The classes where I intend to go aren't weighted, AP, or anything like that but they're rigorous enough...since this is diferent from a traditional, prep, or even homeschooling, will this be a positive or a negative? I know I'm asking a million and one questions, but I'm so stressed about the repercussions! So far my achievements at my current public HS in the boondocks of Texas are:
