I will not be able to finish all my lower division courses for my major before transfer. Does the TAG still work?

I don’t think the TAG requires that you complete major requirements before transfer, just GE (general education) courses. For most schools, they highly recommend that you complete your major reqs prior to transfer, but it’s not a requirement in most cases.

^True. And like you said, certain majors do require prep work, but that is duly noted on the assist page. Just the sciences mainly; the majors you would expect.

the TAG will still work, as long as you have your 60 units and other things specific to each campus. But not completing pre-reqs won’t negate the TAG

Depends on the school. For example, say your example your major is mechanical engineering and you want to apply to a few UC’s; you’re GPA is solid and you finished most of your prereqs, here are your options for TAG:

UCI - only have to finish a year of calc and physics as well as a few other prereqs
UCSD - only have to finish IGETC
UCSB - only have to finish everything on assist.org

So basically, every school has different TAG agreements. So to answer your question, yes and no - depends on what schools you want to apply.
