My orientation is on the 15th of January. And only then can I register for classes. Why is that? What if the classes fill up fast? What do I do then? I'm a (Pre-Med)Integrative Biology major.

Depends on what year you're in and how many Gen Eds you still might need to fill. For example, I have a couple of Gen Eds that I need to fill that have been filled since the day registration was open to me (Nov 22nd). If you're registering for uppper classes to meet your Major requirements it wont be any problem.

I still need Physics II, Organic Chem I, II, and Calculus II. Will they be open? I really hope so.. what will I do if they are closed!?

Usually what you do if you cant get in to a class is keep trying often in hope that someone has dropped it, but since your orientation is Jan 15, you only have 2 days before classes begin. If you cant register for some, its recommeded you show up to the first class anyway and talk to the instructor. They might let you in or inform you when a student has dropped the course so you can take his/her place.
