Your future university will not count it because the AP score is too low for its standards.
Thank you. What if, for example, I get a 3 in Calc BC and don’t have to take Calc 1 in my current university but did not meet the requirements to get Calc 1 waived in the future university. Would I have to take the class even though I will be ahead of Calc 1?

If your AP score qualifies you for advanced placement, and then you take the higher level courses, whether those higher level courses transfer for credit and/or placement will be up to the receiving institution. No, you won’t automatically need to go back and take the class that you “missed”.
It is possible (but not certain) that if you pass a transferable calculus 2 course that your future university will accept that as implied fulfillment of calculus 1. You may need to ask your future university if that is the case (or if it is allowed but you need to do some special paperwork or whatever).
