If I've done math classes at somewhere not my high school, do I have to send the college transcripts to MIT as well? The college work shows up on my high school transcript already.

Does anyone know?

If the work is on your high school transcripts, you’re fine just sending the high school transcripts.

What if my school has a policy of bumping up grades received in college classes? Should I put under the MIT application grades section should I put down the grades I got in the college classes or the grades that are on my transcript?

If you’re sending in your high school transcript, you should report the grades as indicated there. Your counselor should explain the grading system on the secondary school report.
