If I completed the common app/supplement to a college--say Yale--on the day before it was due (12/30) and submitted it that day, but it wasn't "downloaded" according to the common app website (also when I received my confirmation e-mail) until the day after ON the day it was due (12/31), should that still be fine? I realize it probably isn't a big deal, but I truly don't want to get screwed on something like this.

That's perfectly fine. As long as you submitted it before the deadline it does not matter. It is now entirely up to the school to download it and create a file.
Think of it this way if you mailed it, it would read 30th on the postmark and probably not arrive before the 2nd or 3rd, but you would still be considered for admission.

That's the way I reasoned with it...as if submitting it was almost my "postmark," but I needed a stranger's reassurance to make me feel better, so thanks a lot...haha
