My son attended a mediocre public high school for 9th and 10 grades. He never received a grade below an A and was 5/281. He is now attending a private college preparatory high school and we just received his semester grades. He has a 3.37 GPA and received A's and B's. He has 2 AP classes this year and this school adds .5 to the GPA for AP classes. There are 59 students in the 11th grade. Rank hasn't been figured yet but I am expecting something like 12/59. The new high school will not try to average in the GPA and rank from his 9th and 10th grade years. My son is now saying that he will have to attend a crappy college because of these new stats. What do you all think?

You need to talk to the college counselor. Particularly about how the kids do in the UT method of admissions, because I understand that it is purely formula for auto admits in the top 10% of the class. For some schools it will hurt him--for instance UVA. The smaller schools and colleges who are familar with the private school and take the time to read the profile will not penalize him, and may well give him a break. The counselor will know how a student like your son will fare in the college match. Ask with specific examples such as formula state schools, ivies, UTAustin, etc.
