So MIT require one math/science and one literature/social studies. For sciences I can get my Physics Honors teacher to write me one, in whose class I have the highest grade but not much enthusiasm. Or I can get my AP Computer Science teacher, in whose class I have highest (A+) and I was most enthusiastic. But comp sci doesn't qualify as math/science, does it? What should I do?

You should ask the admissions office of MIT if they count AP CS as a math/science course. I personally think it should, but they might feel differently.
