When we apply for housing, do we indicate a preference “to live in residence halls” or do we pick a specific residence hall that we’d prefer to live in?

You cannot choose which hall you want. It is random outside of living/learning communities.
On the portal, if you want to live in the North Campus residence halls, you select “residence hall” as your first choice. If you are female and want all girls dorm, then you put Balch Hall as your first choice. Otherwise, you cannot choose which residence hall you live in. It is random. You also get to choose single, double, triple, etc. in the order of your preference. If you want to apply for a program house, then there is a separate thing for that.
@blprof and @TiggyB62 are correct; housing is (mostly) random for freshman year.
However, you will be able to choose which residence halls you want to live in for sophomore year.
