School Error in Teacher Recommendations

I am a high school senior currently applying to colleges. Because one college wanted three teacher recommendations, I have three great letters of recommendation written for me. However, all of my other colleges require and really prefer only two teacher recommendations. My school uses Naviance, so all three letters have been submitted into the system. But my school counseling secretary accidentally sent all three teacher recommendations to all of my colleges.
I understand most of my colleges really don't like to see three teacher recommendations, so I've called some of them and found out there is no way for the third recommendation to be removed from my files. My questions are 1) what can I do now so colleges only look at the two recommendations I select and 2) will colleges understand it was my school's mistake or will this negatively affect me when they are reviewing my application?

I don’t think it will be too big of a deal and if they’re really stubborn about only having two then they can just read two and ignore the third.

Nothing to worry about.

Thank you for the reassurances! Any suggestions for how I can let them know which two I want to be read? Email the school or should I mention it in the additional comments section of the application?

The same thing happened to me! One of my teachers submitted his letters correctly, but one of my teachers submitted his letter to all of my schools. I am worried about how some schools will see it because they specifically ask that no extra letters be sent.
