Is it okay for teacher recommendations to be a few days late for schools on the Common App. (Brown and Princeton mainly)? I am having Naviance issues, and my teachers can't see me in their list of students at all; in short, they can't submit anything for me. I've contacted Naviance (and so have my teachers), but they are not very quick at responding.

Will submitting a teacher recommendation a few days late jeopardize my chances at getting into the said schools?

Most schools are somewhat lax about the deadline for that part of the application. I had a problem getting one of my teacher recs into a school, and we emailed them and found out that I would not be penalized for parts of the application that are out of my control, like recommendations and transcripts. It seems like most schools are okay with the lateness as long as you get everything else in on time (especially the application and supplements). If I were you, I might email the schools and explain that you’re having issues. That way, they know that you’re trying and that they’ll be receiving the recommendations eventually.
