So, my counselor sent my transcipt and Evaluation A recommendation via Docufide, and that is all processed and in myMIT. My Evaluation B teacher, however, mailed the recommendation himself, separate from the rest of the stuff sent from my school. Is this an issue? I know it says to wait 2 to 3 weeks for stuff processed by mail, but I just want to make sure that this won't cause any problems early on.
NOTE: I was affected by Sandy, so I'm hoping for some leniency if the evaluation needs to be resent.

Absolutely nothing to worry about – that is perfectly fine.

Sometime in the next week or so, you’ll find a post on the MIT Admissions blogs that they have completed the filing of all documents. At that time, if they are missing something, you will have the opportunity to have it resent.

They were lenient with deadlines to those affected by the hurricane, but that doesn’t matter here, as they’d give you the chance to have the missing letter sent if they never received it anyway. The flexibility there was more to allow affected students with no power and/or internet to submit their own pieces of the application slightly past the Nov. 1 EA deadline if necessary. MIT is typically always lenient with materials sent by schools and teachers.
