I am about to finish my applications to UChicago and Upenn. However, the application deadline for Chicago is March 1. Do these universities give preference to students who submitted their applications earlier than those that submitted them closer to the deadline?

I'm sure it looks better, but the difference is negligible and will not make much difference either way.

Highly doubtful. Many schools don't even process applications until after the deadline.

Yeah, I honestly don't think it matters unless its rolling admission. As long as the stuff is in on time, I don't think it makes any difference.

If anything, students who submit stuff super early look like they have too much time on their hands...submitting stuff closer to the deadline gives you a chance to rethink and edit your app as you get new ideas, etc.
