I am considering applying as a transfer student due to financial aid issues at my current school, and was wondering when I should have all my prerequisites for transfer done by.

Ex. If I apply in spring for fall semester transfer, and Calculus is a prerequisite, would it be acceptable for me to be enrolled in that course during spring?

Yes, that should be fine since it will be completed before you arrive at your new school.

If any schools you are applying to have prerequisite courses they require of transfer students, my suggestion to you is to directly contact their admissions office so you end up doing the right thing.

I’m also concerned that not having an official grade for the prereqs would be detrimental to my application because it gives them less of a judging criteria

It shouldn’t be an issue. They see on your transcript that you are enrolled in the class, and will make their decision based upon your previous record at your school. If the applicant pool is particularly competitive that semester, they may wait longer to make decisions, requesting mid-term reports or even final grades to be sent.

However, if you are applying to spring, often they CAN’T wait for final grades. Since the application period is “shorter” for spring than the application period for fall, they will very often ONLY rely on midterm grades. (For fall admission, they basically have all of January - June to make a decision. For spring, they only have until December and January.) So keep that in mind.
